I have a 2001 3100 and the cup holders at the helm are on an angle. Has anyone replaced them to accommodate larger cups that will sit straight up?

If you are looking to use the cup holder for taller items you can modify your existing cup holder.
Remove the starboard portion with the two hole it is held in place with silicone.
Drill out the bottom for two recessed cup holders. You must use the smaller diameter plastic ones I believe they are 3" diameter.
Now you have a useable cup holder. If you would like a photo let me know and I will send it to you direct.
