I want to make sure that is where the water is coming from first but either way makes sense to open up and epoxy the cracks. I've used evercoat and awlgrip to make similar repairs. Make sure you scuff around the cracks enough to get some coverage outward from the cracks.
If you can drop the headliner it might do you good to make sure the hatch frame isn't leaking. I would think moisture from surface cracks would soak into the coring, not run down and leak into the helm area. water leaking along the frame however could get picked up by the back side of the headliner and travel.
